I had no idea until I actually read the first three a few months ago, but the bourne books have absolutely nothing to do with the movies.

I wouldn't say absolutely nothing. The first one was the closest to the books. There was some developments taken from the book but a lot of big details differed.

The big omission from it was of course the absence of Carlos the Jackal as the villain. Once they omitted him and made the CIA the villains, then the rest had to diverge from novel storyline.

The second also had the idea that someone else was doing some killing and leaving Jason Bourne's calling cards on the victims, but other than that, you're right.

And the reason why was because at the end of the first book, Bourne/Webb knew everything there was to know about himself. So the 2nd and 3rd books were about his later adventures.

After the first movie, Bourne still really didn't know that much about his real self. All he knew was that he was an assassin trained by the CIA.
